My body is physically capable to run past this 5 1/2 miles because I've done it before, and I don't feel tired...I just can't seem to breathe right...anyone know what could be causing this and have any suggestions to manage it?

You sound like what my daughter goes through. She too is a runner--and she starts closing up after a couple of miles. She went to the doctor and they diagnosed her with
exercise induced asthma. Not a problem they gave her an inhaler--just to use right before she runs, and she no longer has a problem with it. Note: that they don't classify this as regular asthma--and she breaths just fine normally--it's only when she exercises that it comes on.
