Could be a bit of both, really... Have you ever had a PT look at you while doing them? To let you know if you are doing squats properly or not....
Glucosamine, helps me 100%... Dh had sore knees too and I recommended it to him, after 6 weeks, the sore knees were gone
I recommended it to 2 g/f's and they loved it too
.... I know that if I miss taking them for a week I can feel my knees acting up...
